Main Energy refers to a ships central energy storage. The main energy capacity is simply the maximum quantity of energy which can be stored by a ship. When a system is used energy flows to the corresponding part of the ship. The main energy is then refilled from the warp core - to the maximum of the ships reactor capacity - each tick.
